I didn't realize it unti I just read that, but I always do the '2nd Profession' Quests (Hooray easy XP!), but never actually use the skills I'm supposed to be learning (Boo lame skillz!). I guess from a role-playing standpoint that completely invalidates the point of doing them... hm.
To the OP: my suggestion is to get the Nightfall Pre-Order (-Release, Bonus Pack, whatever it's called this week). This'll give you the best bang for your buck, as you get 14 hours to play to your hearts content, and you're only out ten bucks if you decide you don't like it. But if you do end up liking it (and you will)... get everything.

i am PVE only and i do not like Factions that much.
prophecies to level 20 is only a couple weeks at an hour or so a day playing very easy.
Factions i got to level 20 in 3 days at a couple hours per day which is a big difference.
Factions is much more PVP which you said was your interest but remember some of the better skills are chapter 1 only.
i create a Factions character and the first thing i do is go back to chapter 1 to get my favorites which are not available in Factions

Been a while since I started, if I remember, it took a couple of weeks to max out in prophesies, and a couple of days to max out in factions. Either game is tremendous. I'm now starting to get more heavily into player vs player, pvp, so knowing what I now know, I'd recommend Prophesies. Takes longer to play, and a lot of it is running, a lot of running.

It is awesome! In fact it's more than that, it's friggin' Epic!!
Downfalls? I don't know, only rpg type game I've ever played, it's all good here.
Get Prophecies first, take your time and enjoy the game. One thing Prophecies does give you that Factions won't is free skills from the quests. Take advantage! GG!

In prophecies you were at least half way through the game before you needed to be lvl20.
In Factions you were about 20% before you needed to be lvl20.
I think in Nightfall you will start at lvl20.

GW is a lot of fun, in either Chapter. But I prefer Prophecies.
As for downfalls, most of them are player caused - bad language, scammers, excessive use of the word "noob," that kind of thing.
The storyline in both games is a bit weak, but in Factions it's down-right horrendous! Some of the voices sound like fingernails on a chalkboard (more noticable in Factions) - and the acting is very corny.
In Prophecies, you can get run from place to place. If you do that, you'll miss out on a whole bunch of content. You can't get run in Factions because you can't access the next town/outpost without having the specific quest or mission that takes you there.
In Factions, you have the city. I personally hate the city. It's too confusing and repetitive. While in the city, you have Vizunah Square mission to do. Success in this mission depends not only on the party you're with, but a second party joins you about half way through and however bad that party's composition is (could be all henchies!), you're stuck with it.
Each chapter has a "bonus" system. In Factions, most bonuses are awarded based on how fast you do the mission. In Prophecies, they are mostly little story-line related side-quests that you do while in a mission.
On the plus side, map travel is fantastic - you don't need to run between towns you've aready been to. In Factions, you have access to Alliance Battles. They're alot of fun when you get into a decent grouping, but can really suck when you get Freeloaders and leavers who hang you out to dry when the battle begins (or if it looks like you might lose). Another negative about ABs is that you often end up waiting for 5 (or more) minutes before actually being able to get into a battle.
